Stuck in Main Quest

Yesterday I beat all of the Trail I to gain crafting items. I then returned to my main quest to find out that defeating Lyon was part of the Main Quest. However, since I already beat him, I couldn't complete the quest. I waited until today to see if I could go again, and I was only allowed to Auto Battle. Although not even this worked because it said that my difficulty didn't match. (I beat both easy and hard difficulty).
