Aside from game mechanics, I always wondered how it can be explained that when the fleet is destroyed, the officers and the equipment aren't gone. I think maybe there are two answers.
Escape pods. When the situation is critical, the captain activates auto-pilot and the auto-battle. The crew and important weapons are loaded into the escape pods. (Perhaps into pods with cloak capability, or pods designed to disengage similar to saucer separation) Voila, safe and undetected passage back to base.
Other ships. Ships Stellar and Mupwiduj are classified as Dreadnought-class. That important of a ship is bound to have an armament of secondary ships (escape pods, Escort class ships, etc). Petra and Var'Qan are Capital-class ships, Capital-class definitely has such an armament. At critical time and in confusion of the battle, the crew (and the equipment) of out 4 ships escape in one of those armament ships.
