Once you upgraded the 4 slots, there's an upgrade all button below that upgrades the ship to the next color level. Maybe that's what you missed?
Or leveling up the slots themselves.
Another huge influence on affiliates power is the starship research. That's usually the 1st thing I work on when I upgrade the research lab.

For the affiliate ships, there must be something I'm missing. Obviously, the stars give power to the ships, as does levels, and then upgrading the weapon/armor/shield/thruster. However, with my ships at their max level, max skill, etc, I still seem to be SO far behind others. Organize, doesn't seem to really add much. Is there something else I am missing here? Or should I assume, some people are just getting that many stars on their affiliates?
